Added $LOFAR_CHECKTOOL to all test .run programs

TAGFILES should refer to existing(!) tag files, not to a tag file that should
be generated; you should use GENERATE_TAGFILE for that. The only existing tag
file is `doxygen.cfg' in the documentation directory.
With this fix, `installdox' should function properly again.

Updated global Makefile to reflect changes to the makedoc utility and its
associated file `autoconf_share/doxygen.cfg'. The two should produce the same
documenation pages (again).
